That Edmund's name is Edmund Bertram, Esquire. Were Tom to die, and Edmund inherit the title, he would become Sir Edmund Bertram, Baronet. So the loss of Esquire would be because it was replaced with Baronet. (And that's really what Mary's hoping for, after all.) I didn't think it had anything to do with his position as a clergyman.
